Here's an outline of the techniques I use for the digital pets I make for Khimeros. It's also handy for designing characters and things. Naturally a painterly style is going to look more realistic but for something like compiler pets that's not possible.
Feel free to download it and play with the colors and layers. The base is free for character designs and such so if you make something you like, please upload it to the internet or wherever you like. I kind of HAD to make it painless for myself because I've done hundreds of bases and need to finish them fast in order to be economical for my employer. I've been speeding up and learning the process to the point that it's second nature now.
If I weren't doing bases for a compiler I'd simplify even further and probably just paint on one or two layers. Simple really is best, and if you're skillful, it carries you through. Sometimes the application just doesn't allow for that though. I also like to mix things up with different art styles: the smooth,cartoony look vs. chunky painting and so on.

The best way to do it, really, is to treat it like paint and go at it all on one layer. You learn faster and better and your art becomes tighter. Then, if you really want to, you can use different layers later on to save time, but they really aren't necessary and get in the way of learning how to art.
I have always enjoyed this technique of rendering, even if it's just for one off's as I tend to enjoy working in grey scale first.
